The Operations Division is the operations and program delivery arm of the ministry. It is responsible for delivering programs to protect air quality, to protect surface and ground water quality and quantity, to ensure appropriate management of wastes, to ensure an adequate quality of drinking water and to control the use of pesticides. In addition, the division is responsible for administering the ministry's approvals and licensing programs as well as an investigative and enforcement program to ensure compliance with environmental laws. The division has a province-wide network of regional, district and area offices. As well, it includes the Approvals Branch, the Investigations and Enforcement Branch and the Spills Action Centre.

The Investigations and Enforcement Branch is responsible for all aspects of environmental enforcement within the ministry. This includes enforcement of the Environmental Protection Act, Ontario Water Resources Act, Environmental Assessment Act, and Pesticides Act. The branch complements the abatement activities of the Regional Operations through effective investigation and enforcement activity.
The regional/district/area offices are responsible for delivering programs to protect air quality, protect surface and ground water quality and quantity, manage the disposal of wastes, ensure an adequate quality of drinking water and control the use of pesticides.
In order to deliver its programs to Ontarians, the ministry has divided the province into five regions - Northern, Central, Eastern, West Central and Southwestern.

The Environmental Assessment and Approvals Branch provides 'one-window' service for regulatory environmental approvals in Ontario . The branch administers Ontario 's Environmental Assessment Act, which applies to the planning of public sector projects and certain types of private sector projects. The Minister of the Environment is required to make decisions on the following types of submissions: individual environmental assessments, class environmental assessments, requests for exemption and review of each of the above submissions to inform and advise decision-makers, proponents (those proposing an undertaking) and the public, as necessary. The branch also reviews and approves technical applications under the Ontario Water Resources Act and Environmental Protection Act for new or modified waste, wastewater and sewage facilities, or facilities which may emit a contaminant, including noise, to the air; monitors, through an audit and acknowledgement process, compliance with soil and groundwater remediation requirements under the Brownfields Act; and administers the Pesticides Act, including licensing requirements for the sale, use and application of pesticides. Within the branch, dedicated staff are available to answer all enquiries regarding its programs from the public and the regulated community. Information and technical guidance on the requirements for specific applications are also available.
